The first way is to use the discount option on the edit screen of an invoice. Click add discount. Then choose whether the discount is a dollar amount or a percentage and enter it in. You could also add the discount as a negative line item. Click add line item, name the line item, discount coupon or whatever you like. Then in the price section, add a minus sign and the dollar amount. This is helpful if you want the client to see clearly that they were given a discount, or if you want to enter details about the discount, such as a coupon code or a referral discount.
