I'm trying to keep my accounts simple; and for me, the easiest way to do this is to keep my .pdf files as separate folders from any .doc files.

I think you might find that having a single folder for your documents is easier for you than keeping many, big, separate folders that can be opened by multiple programs at once. You can open a file or folder by clicking on it and selecting 'Open' from the context menu, or clicking the small 'Open' icon near the bottom of the window.
