So my advisor and I talk frequently about lots of non-academic topics. At this point we're friends. He knows my wife and son and we talk frequently. But we're also both guys and I have no fear or discomfort with speaking to him about anything. The key issue, as everyone else has pointed out is that you feel uncomfortable. There is a difference between just annoying behavior (talking too loudly) and sexually suggestive/uncomfortable behavior (e.g., female vertebrate physiology professor talking about her anatomy preferences for males to a full classroom). It seems this falls into the second category, if only on the edge of it...which isn't acceptable. Your advisor is also technically your boss. As such he should be professional about his behavior, and your mutual working relationship. Saying goodnight is a bit odd, something I would usually reserve for my family and loved ones...or perhaps as the last goodbye after a very long evening at the office. That being said, if that or other behavior makes you uncomfortable then it needs to be dealt with. First, keep a record of the messages he sends you so you have proof of this behavior. Second, and I'm torn over the best way to do this since there really isn't a "best" way...you want to tell him that the behavior makes you uncomfortable, and you want to make sure that there are no ambiguities in the relationship without being adversarial. If you confront him in person, then LEAVE the door to whatever room you do this in open, I'd suggest having a friend wait outside as well just in case. The best case, if you want to keep a good working relationship, is that he takes the unambiguous suggestions that you give him and moves on. People tend to become defensive if they're embarrassed, so find a place that is private, but also where you feel safe (and where somebody can be outside). When I managed people, and had to counsel them, I always had their line managers present as well. That way there is a witness to what was said, which is where a friend comes in. You could also do this via e-mail so that you have a written record. If you feel at all uncomfortable talking to him in person then this is the best course. It could lead to mis-interpretation, however subsequent e-mails should be able to clear this up. The next in-person interaction might be a bit awkward but I expect he'll get over it soon if he really wants to remain your advisor.The worse thing you can do is ignore this. The behavior that makes you uncomfortable will either continue or get worse, and it could end up negatively effecting your performance as a researcher. I've seen many promising grad students (both male and female) from many graduate schools fall into this trap and end up leaving what would have been very promising academic careers, over uncomfortable interactions with their advisors (also both male and female). If talking to him directly doesn't work, most departments have a graduate program director who can act as an impartial intermediary. Talk to them. If that fails then I'd hope that the department might work with you on finding another advisor. If the department fails you, then the schools typically have resources for this as well.
