This short video shows you how to download FASTA sequence for features displayed in the NCBI's Sequence Viewer. I'll start by displaying a 36 kilobase region of human chromosome 1. In this configuration, all of the gene products are merged, however you can still download sequence for individual transcripts, exons, and proteins. I will right-click on gene NDUFS2, then mouse-over Download and you can now select FASTA sequence for the full transcript, just the exons, or the full protein sequence. In this case there are four transcripts annotated on the gene; two model transcripts, the XM_'s, and two known transcripts, the NM_'s. You can read more about model and known Reference Sequences (refseqs) on the web page given in the note. ( http://www.ncbi.nlm.nih.gov/refseq/about) I'll go ahead and download the protein record for this known transcript. And there is the FASTA. I'll next show the exon FASTA for the same transcript, to point out that the definition lines contain the coordinates for the exon on that particular NM_ record. I should mention that only RefSeq transcripts, the XM_'s and NM_'s, offer the option to download the exons. And for non-RefSeq transcripts, such as GenBank records, you will only be able to download the corresponding genomic region, that is, the visible range, including introns. Back in the sequence viewer, one way to quickly see the underlying objects in this merged gene display is to click on the gene feature. You now see the four transcripts and proteins. There are two ways to download the FASTA from this view. Mousing over one of the objects displays a pop-up menu containing one option. Or you can right-click on the object to get to the Download menu that I showed earlier. If you want to change back to the merged view, simply click in the coordinates bar above the upper most track. Another way to see the underlying objects is to use the Configure menu. I'll go to Configure, select Gene, then change the Rendering options to Show all and click the Configure button. One final point about the downloaded FASTA. The sequence for some gene features, for example, the NM_'s, may differ from the current genome sequence. This is because the NM_'s are curated independently of the genome annotation cycle, and may contain sequence differences, such as mismatches and indels, that are not represented in the annotated genome sequence.
